Add triggers to events and world builder so if an event or artifact like spawn space monster is not selected if the setting for monsters pirates precursors is none. Same with races in events only allow those in the game to appear. Separate game settings for resources and Monster, Pirates, Precursors. No citizens for constructors or survey ships, needing leader ok for survey and may be the answer to the limit number in game/ we need more on larger map argument.

Lost a movement point boost from either an event or other optional selection like culture not a tech upgrade. Happened after a restart of a save. This has been noted before different things like survey modules disappearing after saves/ restart.

My understanding is most "Patches" are save friendly and you can keep playing your current game. The changes like the current cooldown for weapons will not take place till you start a new game. You are usually warned if an update is save breaking, Ramma and Zabik are very good at including that info in the change log. Are you trying to look at screens and change things while the AI is taking its turn, or is the game trying to do stuff while it is your turn? If you are trying to do things while the AI is taking its turn you are doing something that the game does not support and never has thus the crash. If this is happening when it is your turn, and it happens every time you play send a save with instructions on how to reproduce it. Again if this is happening during the AI turn
