It's not possible to scroll display of citizens when there are two rows. When there are enough citizens to get three rows, the display can be scrolled to see all of the citizens. I don't remember now if there is a scroll bar or if the display can be scrolled with the mouse wheel when the cursor is on the display of citizens. I just know that it does scroll once the number of rows reaches 3.
The lines don't show up when a resource is in range. They show up when an unclaimed resource is in range. Has another race already claimed those resources? Your constructor doesn't have enought sensor range to see a starbase or two that may have already claimed them. The way to be sure is to put your cursor on the resources and see if a tool tip appears that a starbase has claimed them. You should do this before sending a constructor there.

They probably have a military starbase near the planets. All planets in the area of effect of a military starbase cannot be invaded. This applies to core worlds and colonies. You must find and destroy the military starbase first. There should have been a message about this when you tried to invade the planet.

I downloaded your save and verified everything you have mentioned. I then checked the victory options and saw that prestige victory was not enabled. I wonder if that is the cause of the problems. In my games I have prestige victory enabled and don't have any of the problems you have.

The beam and kinetic weapons don't claim to have ranged attack. I checked anyway and found they don't have any indication of ranged attack when they are added to a starbase. I'm convinced this is correct.
I thought you might be not noticing the icon that allows you to use the ability, so I used the console to allow me to quickly build a starbase and add the module. I then saw the next two modules, so I added them also. Notice that all 3 claim to add a Harpoon Salvo, so that is probably wrong. I then checked the starbase
