I tried that in past and removed the ships without a problem. When I tried to survey the anomaly, a whole new fleet of the pirate fortresses was guarding it. Things were worse than before. I may have waited a turn before I could get a survey ship there, which may have allowed the defending ships to reappear.

Here is a regular anomaly that can teleport a ship. Perhaps you got an anomaly like that and chose the option that teleports. The ship is teleported as soon as the choice is made.
You are using an older version of my graphics mod. You need to delete it, then download and install version 1.1, which has been updated for Supernova 2.2.
At the bottom-center of the screenshot are 3 icons. Click on the one on the left. That will show a list of options. The bottom one is "Advanced Edit Mode". Make it active, then exit all the way out of the game. I don't think it works unless you exit all the the way and restart the game. After restarting the game, and you should be able get the hard points to show.

I'm not surprised at the offer. They are offering an Exploration Treaty, and all of the AI value that treaty way too much. I don't know what makes them value it so much, but it needs to be reduced by 50 to 75%. Sometimes their offer has you offering the treaty. When that happens, they offer a lot om exchange. This convinces me that the problem is with the Exploration Treaty.

At one time it was not clear when war had been declared. Then all conversations where war was declared had a notice added that made it clear that war had been declared. Newer messages like that, maybe from ChatGPT, don't have the message, so a vague conversation may have been a declaration of war, and you didn't realize it. I have had that happen to me recently.
