Just to be clear, it does say the owner faction is "pirates" right? Do you have the Outlaw Sectors DLC? That changed the pirate raid behavior, maybe this is a new weird bug.
Uh, I'm not sure why the pirates are building up. They shouldn't even be launching raids against you. How did they get there?
How many files do you have? Many very large mods have yet to hit those limits.

Have you tried opening the map in Notepad and make sure the player definition settings at the bottom match what you expect?

Given we don't have Linux or Mac versions, I doubt it will be officially supported. That said, someone did try it and got it to work ... sort of. That said, given the amount of controls you need to play the game effectively, I doubt it would be very fun.
Copy another AoE ability and have it apply the Hoshiko buff instead of what it normally does. Also the Vasari Repair Cloud ability is already a healing AoE you can use as an example.
Not directly. I know Sins of a Galactic Empire made a bunch of changes like giving all players 999 command points which encouraged the AI to build more Caps, but you there isn't a set priority order the AI uses you can change.
Sadly there is not much you can do to mod the AI in this game or determine what it is doing. The dev.exe gives you a little info, but not as much as I'd like. Good luck, let us know what you find!
