I cannot seem to be able to figure it out. I have tried building ships the same size, both with and without a flag module, even using the same name, yet I cannot upgrade a command ship.
Can someone please tell me the process?
You cannot upgrade them like normal ships. There are some upgrades available by way of experience, but you cannot "re-design" them.
